The answer is very simple if the goal is to use diesel fuel to pump water.  Attach the crankshaft of the diesel engine to the pump and pump water.  

The only reason I could see to justify doing as you propose would be if the well was intended to be run from the grid with the diesel generator as only a backup power source to cover power outages or to allow better rates to be negotiated.
