I guess we don't have as many transactions as you... we enter checks as Checks and invoices as Bills, and don't have the problem you describe.
But entering everything as Bills where you might get a statement should do what you're wanting to do--reduce confusion & possible double payments.
The main reason we use Bills is to calendarize payments on account, and not miss their due dates.
