couple of things come to mind. How much water comes down this waterway? How many acres does it carry. We have used round bales for this purpose and they work very well. You would think that they would wash away but once they get full of water they stay where you put them. Have also used rocks for dikes they work well also, the secret is in where to put them. You need to have the first one where it starts the cut as this is where the water is slow enough that if you keep it there, will not cause down stream damage. If this is a nrcs funded waterway they should also be consulted. They will still give you advice even if not cost shared.
As for the stone I wouldn't do anymore dirt work than needed.fill the first part with rock until you have the dike you need. after the first one is in place you can fill downstream as long as the first one holds back the water. One thing you must figure on is when it floods the water over the dike can have much more velocity than it had before. Loose dirt added to the ditch will be washed out the first good rain.
It seems by your figures that for the size of the waterway it is doing a pretty good job or it would have wider cut. Make sure you don't make the problem worse. One load at a time till you see how it works.
