Biggest issue you are facing is that you are trying to stitch pictures that are having trouble aligning. The cameras have probably not been calibrated and I am guessing are not being triggered to capture simultaneously the exact same spatial area. When you try stitching you are trying I allign images that do not match up. This causes the process to take quite a while to complete using Pix4d or any cloud service that uses Pix4d type products to stitch. You now have "holes" or areas that are a function of two or more pictures ( NIR and RGB) not being aligned. Those challenges can show up lots of different ways as errors in the final product (checkered board patterns, black spots, blurs). My opinion only, but this is why the only real option for doing true red NDVI with a UAV is having a complete sensor that is calibrated, aligned and spatially triggered, complete with an ILS on board. I know there are a few good options out there that do this. How that helps.
