Hey Jason, I think it'd be best if you were able to post some pictures of your wiring diagram or how you have things connected.

It looks like an MT-3000 has 3x toggle switches in the control box for section control.

I paged through the manual but there's not much information listed.

Picture 1: How I assume the MT-3000 works internally. You can see the coloured signals on the output side of the switches that travel to the computer for rate control calculations.

Picture 2: It is safe to wire this way no matter if my assumption is right or wrong, all you're doing is putting relays in parallel with switches.

Picture 3: It may be safe to wire this way, A Raven 440 is ok to wire this way. Obviously back-feeding has some potential for things to go wrong. If you have a current limited power supply then I would try it.
